Couple of tiny things I came across in the last few runs:
The JCVD clone doesn’t dance

On Hantu, when no crate spawns here on the ground floor of the warehouse, a shadow is still visible. Did not notice this in other possible crate locations.
Mina Ldong (the female hostage on Hantu) can be a target, but she is not shown in red in Instinct.
Wow, no idea why that clone wouldn’t dance, I haven’t touched him :S
Not sure what’s going on with crate shadow, I haven’t assigned any different properties to any of my crates in any of the variants.
I did know about the hostages (same thing happen with male hostage) and I think that’s a big reason I included the (Hawke’s Bay) map. Sadly I was unable to come up with a better solution. Sniper mode forces the story VIPs to always have a special glow, all I could do is force them to never have a glow in Freelancer, which means not even when they’re a target. But I still wanted them to be targets because they have a wide route and it could be an interesting experience.

! I didn’t interfere and they ended up in the container on the ship, which is unlockable by crowbar. Thought I might have to restart but there is a crowbar near the helicopter. Come to think of it, I could have tested if they can be killed by explosives in there.
It’s been over a month, nothing major just fixing some issues people have made me aware of, and some little improvements I thought of to do.

Just had a fresh deploy and he still does dance. You must have some sort of a mod that interferes with that ET somehow

Didn’t happen again for me either. Aside from the Unofficial Community Patch, the only other mods I have installed are suit ones. Might have been “Tidy Suits”, as I think that was updated between the appearance and disappearance of the error.
I wish I knew how, I think a test I did had it that you could steal it off his back, which wasn’t even illegal if you’re a guard. Wasn’t sure how to do it in a more proper way so just let it be

It was always the endgoal of Real Yacht to be accessible from The Undying/Silver Tongue in Freelancer Variations, so you could kill a target in the Driver’s Lounge then have to head over to snipe one on the boat. There’s been some movement recently to get it to a releasable state (so far with our tools NPCs have been bugged on the supermap and would refuse to move if they were told to go from Miami to the Yacht). If it gets working, the question is what to do with Miami’s variants (Keep in mind as always this mod will keep vanilla version vanilla)

Piepieonline believes with shared locations he can have Mission Companion read what variants you have loaded and display which maps you actually might end up in. So if you removed Colorado from your Colorado slot and just have Passenger Train it would show “Carpathian Mountains”. Or if you kept them all on it would say “Colorado/Carpathian Mountains”. This is not confirmed though.
I decided to look back into an old idea I had where you could use SMF options to move a location to somewhere else on the world map. For example if you have Haven Island set to mainly be Cuba, then you click the option and it would be moved there like so:
Is the mod still not working? SDK prompted an upgrade a couple days ago when I opened Hitman. Does that mean it can work again now? Or only on peacock?
